故事发生在C.E.73年尤尼乌斯7号坠落后地球的动乱时期（时间为《机动战士高达高达SEED DESTINY》第7话「混迷の大地」），讲述了各大军事组织试图趁势对外的侵略和所采取的行动。剧中最为活跃的是所属地球联合军第81独立机动群的「幻痛」部队「ホアキン小队」，小队由三架主战机体「漆黑强袭高达」，「蔚蓝决斗高达」和「翠绿暴风高达」及若干「GAT-01A2R 105 Slaughter Dagger」量产机组成，该小队转战各地都获得了不错的成果。　　另一面的主线剧情与建立在宇宙的中立科研组织「D.S.S.D（深宇宙探查开发机构）」相连。该组织在开发「GSX-401 FW」机体上取得了显耀成果而被专门执行「肮脏任务」的幻痛部队盯上，试图抢夺此机体。开始上演着「D.S.S.D」与「幻痛」对抗的平民反暴事迹……
