故事描述少年思考型机器人Accel原本为取代已经弱势化「非正规品猎人（Irregular Hunter）」的思考型机器人自卫集团「红色警戒（Red Alert）」的一员，但他却决定离开红色警戒，前往参加X与Zero所在的非正规品猎人一员。但是在不久之后，红色警戒为了取回Accel而出现在众人面前，这两个同样是以管理非正规品猎人为目的但又互相对立的两个组织，究竟会有些怎样的冲突对立或合作？而在Accel的身上又隐藏了些怎样的秘密？
