故事的主人公是喜欢魔法的高中生黒羽快斗，他的父亲是在8年前因事故而死亡的大魔法师·黒羽盗一。某日，他在房间一栋隐秘门中发现传说中的怪盗基德的衣服，于是他打算会见基德。在那里，他遇到了父亲过去的同伴·寺井，并得知父亲就是怪盗基德，而且死因不是事故死而是他杀。于是，快斗为查出杀害父亲的犯人，而自己成为了基德。 本作和《名侦探柯南》有不少共通点。例如怪盗基德在两作中均有出现、迷之组织的登场、主人公真正身份不被世人所知，等等，感觉就像是融合了魔法元素的柯南。
